two partitions can't be active. otherwise os will not boot. you can toggle boot flag of hd using ubuntu live cd or bootable dos

if the boot sector of windows is overwritten you can use fixboot. start windows installer, then select Recovery options. on the command prompt type fixboot. also use fixmbr, or if you boot in bootable dos, fdisk /mbr
